The simple answer: Nobody cared about superhero movies back then. This was after Batman and Robin destroyed the genre and before X-Men and Spider-Man reinvigorated it. Superhero movies weren't seeing a big marketing push, and they weren't nearly the cultural staple that they are today, so nobody really cared either way.

Both Killmonger and Man-Ape are Black Panther villains and they're both black.

Baron Mordo was changed from a white guy to a black guy and he's a Doctor Strange villain.

Shocker, traditionally a white guy, became a black guy in Homecoming.

Keep in mind Marvel doesn't really have that many black supervillains to begin with.

Plus, what other heroes get love? Like I said earlier, this isn't the DC Universe where everyone from Wonder Woman to Superman to Flash to Green Lantern are beloved icons. The heroes in Marvel, particularly the stronger ones, are the subject of public mistrust, paranoia and hatred all the time. The sole exception being those with ties to the Fantastic Four (a small group of well-renowned scientists, astronauts, etc.,) or The Avengers, where among its core members is freakin' Tony Stark, a "genius billionaire playboy philanthropist".

There's also the issue of how mutants are created. Captain America was created by humans. The Fantastic Four was a scientific accident. So was The Hulk. Spider-Man was the result of science.

But mutants are a naturally occurring biological process that humans can't control. In essence, human hatred of mutants is basically humans' innate fear of Mother Nature and the natural order of the universe, the fear that no matter what we do, we're not that special and the universe could easily just wipe us out one day or replace us with something better.

And say what you want about the Inhumans TV show, but I do think Agents of SHIELD has done a pretty good job exploring the subject.

The problem with the Inhumans (besides simply not being as popular as the X-Men) is that Inhumans have a choice. They can choose to awaken their powers with terragen mist or they can choose not to.

Marvel's not like DC where all of the insanely strong superheroes are publicly loved. Yeah, a few seem to have positive public perception, but that's mostly because they're affiliated with The Avengers, which is a government agency.

OR, even better, since Doctor Strange did have dimension hopping, maybe the mutants aren't from a parallel dimension, but they simply went there to live in peace. You could say this dimension is "Utopia".

The X-Men has tons of cosmic enemies that maybe try to destroy the place (I would probably not use Phoenix just yet for this), forcing them to come back to our dimension.

But how do you make it so mutants have always been a thing? Do they just start appearing now or have they always been there? If that's the case than you can't really do a classic Magneto with all that Holocaust background.

A couple of ideas:

a) An Omega-level mutant (not sure who exactly, maybe Legion) either intentionally or unintentionally erased mutants and/or public knowledge about their existence from history, but the events of Infinity War bring them back.

b) Mutants have always been there, but the public didn't know exactly what a mutant was and just assumed they were just people with superpowers. Magneto is inactive for whatever reason, maybe he was in a coma or something. Maybe Charles put him in it after some heroic BSOD, in order to prevent him from starting a war with mankind. Then Charles takes his students into hiding. The recent events with the Avengers and these other superpowered beings brings mutants back out of hiding.

c) You COULD say they're from another dimension, but I'm not too fond of that idea since it seems like a bit of a cop-out. I like the idea of mutants being salty that other superheroes over the years have been received well by the public while they were hated on and mocked.

The entire plot of Civil War was about the government wanting full oversight of the Avengers. Ross even poses the question of "Do you guys even know where Hulk and Thor are? Imagine if we just suddenly lost a nuclear weapon and had no clue where it went."

Not to mention Scarlet Witch and how everybody is scared of her powers.

If anything, post-Civil War MCU opens up storylines for the mutants. Things were already bad when you had people who came upon superpowers, imagine if people were being born with them?
