Link's Awakening: The part before Catfish Maw where you have to take the ghost to his old house and then to his grave. It's just kind of annoying because it makes you trek pretty much across the entire world map twice and it's sort of unnecessary.
if you leave level 4 after getting the flippers, you can go back after finishing the other dungeons and not have to do it
if you go 6 -> 8 -> 7 -> 4 you don't even really lose any time
I know about skipping the ghost now that I've watched the TAS, and I sometimes do it that way now to save time. But I didn't know about that for the majority of the time I've been playing LA so I've sort of had to put up with it until now.
The amount of FFIX in this topic is truly great. That being said I cant decide between FFIX or FFX, so I'll just list both.
FFIX: The sequence from Oielvert to the arrival on Terra was lackluster compared to the rest of the game.
FFX: The Calm Lands. Not because I hate the area, I actually really love it as a level. It's just that the game is so great from pretty much the entire game up until that point, and each time I get to the Calm Lands it always strikes me that the best part has passed and the game is almost over.
FFIX: The battle load times. I didn't really notice it at the time or when I replayed it before I read someone mention it sometime and now it annoys me slightly. Whoops. This game is so good though, should probably replay it again. I guess you could say that Necron is not that great either...

Resident Evil Remake: The whole first part of the Mansion before the Residence. I've played it so many times that I get bored before the better parts of the game.

Final Fantasy Tactics is pretty tough to say. Even the game's slow parts aren't really bad-- probably why I like the game. I guess uh the "SAVE ____" missions in general cause the guest AI is a crapshoot unless they beast over the enemy and don't really need to be saved.

Baldur's Gate II The Underdark. The Drow City questline is fun the first time, but once you know all of the intrigue and stuff, it's really boring, incredibly long, and involves fighting Beholders and Illithid, the two most aggravating common enemies in the game.
The only way to get around it is to fight a good-aligned dragon. It's an easy victory, but it's an obviously evil action.

My favorite game fluctuates a bunch, so here's three.
Ogre Battle 64 - Cockatrices. Frigging cockatrices. I loved putting them in some of my units but fighting them was aggravating.
SMT: Nocturne - Fusion accidents, especially when I had spent a long time perfecting the skills I wanted on the fusion. Yeah, I could just reload, but it was annoying.
OoT - The Water Temple, although it's not too bad anymore. First time I ever played I did the whole thing without the Blue Tunic because I didn't feel like going to unfreeze King Zora. I also didn't know he gave the tunic. So that was a pain.
