Um. Wild Arms 3... *spoilers* not sure if you want to call him a pope, but the head of the religion is a good guy. Unfortunately the divine guidance he is receiving is still coming from the main villain, so as good a person as he is he does end up furthering some bad things. Sad that this is the closest I can think of.

Tales of the Abyss... kinda works but when you say "pope", the old evil dude pops into my head before the young altruistic dude, even though the latter is technically the head of the religious order.

Oh well. I generally loves me my evil pope characters anyway.

There are two old guys clad in robes that are most definitely on your side, but they're more monks than popes. There's also a prophet that helps you not once or even twice, but thrice throughout the course of the game, but he doesn't fit the physical description of pope- he's a baby- actually he's three babies that share the same mind but different bodies. And there's a God- a literal God- on your side.

Benedictus on the Alliance side. He's basically the head guy of the church in Stormwind and regarded as the leader of the holy Light basically. Takes too long to explain if you haven't ever played.

Hmm...bizarrely enough, Fire Emblem: Radiant Dawn probably qualifies even though (major spoilers starting here and going throughout the remainder of this post) the final boss is the world's chief goddess herself. The apostle is a playable character late in the game, and the true apostle (as this is a hereditary thing in this game and it turns out that the person believed to be the apostle wasn't the first-born after all) is one of the main characters. So yeah, I'm pretty sure that this actually works.

I don't recall any MMO I've played really having much of a story, maybe I just don't pay attention idk

Fire Emblem 6. Bishop Yodel probably isn't the actual pope, but you never meet anyone higher ranking and he's got a funny hat. Anyway, he's on your side (as is the rest of the church). Near the end of the game he even joins your party, bringing a couple of artifacts with him.

Come to think of it, FE8 has Pontifex Mansel, who is an even better example since he -is- the leader of his religion. And country. And just look at that job title.

Yeah, now that you think about it, the Fire Emblem series has always been like this. Well, the earlier entries didn't really have a "pope-like" figure, and I guess the closest thing they had were the leaders of inherently evil religions (I believe FE4/5's Manfroy actually has the title "Archbishop", but he's trying to revive the dark god Loputousu so yeah, this isn't exactly a surprise that he's evil.)

The pope is pun-loving Sage who has possibly the most memorable death ever.

His replacement Marcello, while no Sage, is still not actually bad through and through. He just has daddy issues.

Funeral is very, very much a bad guy. Sure, he isn't in league with the people trying to resurrect Satan, okay. He still manipulates the leaders of Ivalice into a bloody civil war for no other reason besides that he wants to gain political power over them. He also orders assassinations and poisoning of entire armies to further his goals.
