Yeah, now that you think about it, the Fire Emblem series has always been like this. Well, the earlier entries didn't really have a "pope-like" figure, and I guess the closest thing they had were the leaders of inherently evil religions (I believe FE4/5's Manfroy actually has the title "Archbishop", but he's trying to revive the dark god Loputousu so yeah, this isn't exactly a surprise that he's evil.)

Yeah, Manfloy is the Archbishop of a church that worships an evil god, but the good guys are the descendants of the other gods (who aren't really "gods" in the conventional sense but...blah, plot details) and the closest thing to a main religious leader is Claude, who joins your team, and I guess whoever takes over Edda after the end of FE4 would take up the pseudo-Pope title.

Also, FFXII, oddly enough for a game where "the gods" are a main enemy. There's a religious leader whose name I forget whose faith isn't exactly omnipresent (or directly related to the main gods of the plot probably) but still, he's a pretty decent guy and then he dies.
