The problem with modern progressives is that you don't know how to decouple traditional machismo and traditional misogyny. And it's creating monsters like Trump who are merely symbols of that rejected worldview.

True masculinity is realizing that masculinity is a social construct and one that is based off of gender roles, boxing you into a stereotype that is designed to tear you down if you don't fit into the box.

Ergo, true masculinity is disregarding masculinity entirely and being however you want to be.

Funnily enough, true femininity is also disregarding femininity entirely and being however you want to be.

And if you want to lift weights as a guy or knit as a woman, that's still an acceptable interpretation of true masculinity/femininity as long as you do it because you want to, not because that's what's expected of your gender.

And then the anime took something that was a great deal of angst for him (with some minor comic relief from it) and then doubled down on the comic relief to the point where it actually crossed the line into offensive territory, mostly in how others reacted to him or his shadow.

Naoto wasn't really handled that well either.

I don't think Naoto was handled BADLY necessarily, they just weren't going for what a bunch of people thought they were going for there. It was a misunderstanding of intent more than anything.

He wasn't tormented by the thought that he might like dick; he was tormented by the thought that other people might think he liked dick, because he liked things like knitting. So he overcompensated by cultivating a ridiculously over the top machismo false persona, because how could anyone think a dude who spends his free time beating up biker gangs could be gay?

What he eventually realizes (after defeating his Shadow, and again during his social link) is that trying to conform to someone else's perception of how you "should be" is a quick way to make yourself miserable. He resolves to just be himself and let the haters hate, and he's happier for it.

Focusing on Kanji's sexuality completely misses the point of his character arc.

Oh no, I agree, but the question has always been up for debate, especially when he finally admits that he is his shadow at the end of his social link.

And his shadow really really wanted some of that D.

So it's confusing.

Gonna be honest though, Yosuke always struck me as the token queer of the group, only of the "internalized because he's afraid to admit he likes dudes" Some of the recorded but unused dialogue for him all but confirms that, too.
