I'll start with an unknown shmup called "Summer Carnival '92: Recca," for the NES. Might just be a top 10 game ever for me:

Legitimately one of the best games of all time. It was released about a year after the Game Boy came out, and it absolutely shamed everything else that had been available up to that point. The atmosphere is truly impressive, especially given the hardware limitations, and the gameplay is unlike anything else I've ever seen.

Deep Fighter. Really awesome submarine-based FPS game. Combat and controls are really fun, you get new ships as the game goes on that drastically change gameplay, and there are plenty of clever physics and "platforming" puzzles. I dunno how obscure it is, but it's probably my most obscure favorite game.

Yeah, Recca's a must-play for any shmup fan. People don't often realize that the grandfather of all curtain shooters originated on an 8-bit platform!

And holy ****, some really good recommendations in this topic. Little Magic in particular is incredibly addictive; up to Stage 18 now, and already I've been tempted to consult an FAQ.

U-four-ia: The Saga (NES)
Basically is a real good metroid-type open world adventure game. No shooting, instead it's about platforming and throwing enemies. Get more playable characters with their own unique stuff too.

Vice: Project Doom (NES)
More known here than usual, but it's like an NES Ninja Gaiden game but better. Spyhunter-esque car and rail shooter sequences here and there, but most of it's sidescrolling action. Can freely switch between using a blade, gun, and grenades, and the ammo's plentiful and regenerates if you completely run out. Has Ninja Gaiden style cutscenes, except the main character is a total badass who spits out one liners and stuff while putting on shades and walking away from explosions.

Ranger X (Genesis)
Sidescrolling action robot game. Tries out a lot of ideas, most based around how your robot's solar powered and ways the environment can get in the way of that. Different weapons, really ridiculous graphics for the system and a lot of detail at that (the multi-angle, multi-layered parallax is still ridiculous. Blast processing, man)

I can vouch for this one. Streamlined gameplay and a nice shipping component. PSP version's better than the GBA one though.

Muppet Racemania (psx) was the most complete karting game ever made by a long shot.
Bahamut Lagoon (snes) was an amazing Square tactics rpg that just never seemed to have much of an audience.

I don't think Colonization was quite obscure or Penny Racers quite A-quality but I want to mention those too.

I don't get the chance to pimp it as much as I should, but everyone that likes Pokemon should give Robopon 2 for the GBA a shot. It's basically Pokemon with robots, a 4 vs. 4 battle system and an amazingly campy story line. It's pretty great.
