I have a hobby in researching the development of the Pokemon games. Gold and Silver and Ruby and Sapphire both have gone through long development cycles with notable design shifts. We do not know much about the early development of Pokemon Advanced, but we have an extensive history of Pokemon Gold and Silver. The original Pokemon 2, was cancelled shortly before release due to the game having several issues, specifically around space limitations at the time and an event known as "Pokemon shock" due to the Porygon episode airing in Japan. After Pokemon shock died down, development stated again, with Iwata / Hal Labs contributing Iwata's compression library (we actually have the source of this, which is amazing) and eventually Gold and Silver turned out being a drastically different game.

What's really cool about this is the unused Pokemon designs, even confirming that Leafeon was designed as early as 1997. There is a lot to look at, and honestly I am only scratching the surface.

Other cancelled Pokemon games, are potentially the second set of Kalos games. I have theories on what these were supposed to be, but until we get more Pokemon source code leaks, I can only make blind assumptions.

Also, Pokemon Red and Green were originally designed as Capsule Monsters, and we have many resources from the development of Red and Green (Not all of them, at least yet. Still keeping my fingers crossed on a hunch on this one). It used to be a radically different game and had to be modified, once again due to design creep, and size limitations at the time.

idk if it counts, but they were pitching a third american mcgee's alice game to EA (who owns the IP) a few years ago but it seems like they weren't interested in it

Although we -technically- have the source code, I don't think we have the complete source code (or I don't think anyone's compiled it). GF had some pretty bad source control at the time and they just dumped all of the Pokemon 2 code in a directory before they restarted development later in 1998\.

And yes, we know that Pokemon 2 and Gold and Silver are different projects (and there was a gap in development) because we can observe when the files were last modified.

I don't really see an indication that it's a wholly separate thing from your citation?

Sounds like early dev stuff rather than canceling? And what you do mean by "Capsule Monsters"? As in that was going to be the original name of the game and use capsules rather than balls? Or that it was meant as a Lufia 2 spinoff?

Hell yeah. iirc that game far exceeded sales expectations, which should have garnered a sequel. I think the success of Bravely Default sorta made the publisher put 3DDH on the back back burner lol

There have been some SG games, but I think you're talking about either The Alliance or Worlds. Both seemed promising and like they were pretty far into development.

Ace Attorney Investigations 2 comes to mind.

I mean, I read somewhere that there was a case in it where you could play as Miles Edgeworth's dad, Gregory - and the case in question was the one where he got prosecutor Manfred von Karma's otherwise perfect record ruined and it led to Gregory being murdered in an elevator (the DL-6 case, it was solved in the first Ace Attorney game, IIRC). But noooooo...Capcom refused to localize it because they believed a bunch of stupid sales projections regarding it - and apparently those projections showed AAI2 would be a money loser or something.

Megaman Legends 3 is probably the only canceled game that felt devastating. Canceling that and blaming it on lack of fan interest was the final nail in Capcom's coffin for me, after retiring Gargoyle's Quest and what they did to Breath of Fire after 4.

Red and Green went through multiple design iterations before the final game. I wouldn't classify them as different games like I would with G/S as the map looks similar but the plot is somewhat different. The best source from that is (sadly) helix chamber, which has some drama around it because they lied about how they received their Red and Green assets.
