I have a hobby in researching the development of the Pokemon games. Gold and Silver and Ruby and Sapphire both have gone through long development cycles with notable design shifts. We do not know much about the early development of Pokemon Advanced, but we have an extensive history of Pokemon Gold and Silver. The original Pokemon 2, was cancelled shortly before release due to the game having several issues, specifically around space limitations at the time and an event known as "Pokemon shock" due to the Porygon episode airing in Japan. After Pokemon shock died down, development stated again, with Iwata / Hal Labs contributing Iwata's compression library (we actually have the source of this, which is amazing) and eventually Gold and Silver turned out being a drastically different game.

What's really cool about this is the unused Pokemon designs, even confirming that Leafeon was designed as early as 1997. There is a lot to look at, and honestly I am only scratching the surface.

Other cancelled Pokemon games, are potentially the second set of Kalos games. I have theories on what these were supposed to be, but until we get more Pokemon source code leaks, I can only make blind assumptions.

Also, Pokemon Red and Green were originally designed as Capsule Monsters, and we have many resources from the development of Red and Green (Not all of them, at least yet. Still keeping my fingers crossed on a hunch on this one). It used to be a radically different game and had to be modified, once again due to design creep, and size limitations at the time.
