San is not a suffix for mountains, it is an honorific. Mt Fuji holds great historical importance, so they use the honorific.

so when it's referring to non-specific object, you read it as "yama" but when it's combined with specific mountain, you change it to to "san"?

I think trying to find specific rules for and readings is just an exercise in frustration. You can find some loose general rules but there are so many exceptions that the solution is really just to learn words and think of the kanji as the spelling of those words. You will learn a lot of compound words where you read different ways ( being taizan and having the zan reading due to and then the opposite being koyama) and you'll just get used to it.

Basically all kanji end up being like that, it's just the spelling of the word, and rules for guessing exist, but it's probably best to just look up new words. Even native Japanese people can be unsure how to read a word they haven't seen before, especially names where rules often don't apply at all.

Yeah, on and kun readings are best for guessing what to plug into a dictionary, as well as helping reinforce the kanji web that makes remembering them so much easier. But as for vocab itself, the best practice is to look up the new word.

Apparently they took a lot of creative licenses with the manga since the manga was more of a standard shoujo while this is balls to the wall parody. Probably one of the funniest ones Ive ever seen. I wish there was a way to read more of the manga though. Theres only 2 chapters translated.
