Cipher is easily the best. They have the best uniform (The sleek white armor from XD, the Colosseum outfits are meh) Their peons aren't really any more competent than those of any other team, but they do have ninja hiding on the ceiling skills. Their admins are undeniably cooler than any of the leaders in terms of personality (people like Mirror B. and Lovrina) and in the fact that they have actual strategies they're associated with. They're easily the most sucessful team, before the games even start they manage to create their army of stolen shadow Pokemon and in XD take control of a legendary Pokemon (Something which only one other team has managed at all). They're the only team the rest of the world seems to give a **** about; In XD there's an entire institute devoted to fighting them and they still manage to preform better than the others (taking over cities, kidnapping people, actually completing objectives every once in a while).
Plasma is also pretty good. Their armor isn't as good as Cipher's, but it's still pretty awesome. Their motivations actually make sense, and the fact that they're a jab at all the people who are like "Pokemon is just like cockfighting lololololol!" just makes them better. Their huge castle is easily the most awesome lair of any of the teams. Unlike Magma/Aqua and Galaxy, they actually manage to capture the legendary Pokemon they summon and even manage to defeat the champion, which on its own is a more impressive feat than pretty much the entire careers of any of the remaining teams. They do lose some points for how stupid and pointless the sages are, though.
Magma and Aqua are pretty average, they manage to summon the legendary Pokemon they were after, but not much else. Their goals are kind of stupid, but at least they're memorable.
One of Team Galaxy's crimes is literally stealing honey. That should pretty much be all the reason you need for them being this low, but they also have the stupidest uniforms out of anyone and they're so forgettable I can't even remember what their motivations were other than that they had an insane leader who wanted to remake the world in his image. On the plus side, they do manage to blow up a few lakes, which is just one notch lower than blowing up the ocean, and manage to chain the 3 pixies.
Rocket is just really lame, they seriously accomplish nothing besides temporarily occupying a few buildings.

Galactic is easily the best. Best leader, good sense of humor, and a kickass battle theme.

I think I am being a bit hard on Galaxy, they accomplish some cool things and I'll agree that they have one of the best battle themes. I just can't seem to look past their stupid outfits and the whole honey thing for some reason.
My ranking for Plasma is primarily held up by how epic the ending to Black and White was, but as you pointed, that was mainly N and Ghetsis, the rest of the organization was kind of auxilary.
The middle three could be changed around in this ranking, Cipher being first and Rocket being last are the only ones I feel strongly about. Also, when does Team Rocket take over cities? I think they maybe had a few grunts roaming around Saffron, but they were pretty much all in the Silph Co. building. Cipher actually kidnapped every single person in a city and replaced each one of them with a disguised peon.
Does Team Rocket actually ever steal any Pokemon though? I'd probably put their uniforms right below Cipher and Plasma, they are pretty snazzy, but in such a dangerous business, I feel like personal safety should be your first concern.
TR had stuff like the Gym blocked off in Saffron and had half the s*** blocked off in Goldenrod, not to mention a secret hideout and being lead by the toughest (highest leveled?) Gym leader in the game. And TR was always succeeding at their plan in the way that they owned the Game Corner in RBY and were making money off of it, much of it off the Pokémon they sold.

They mention having control over all of Saffron (not to mention being able to block off the Mimic girl and the gym)
And there's no denying them taking over Goldenrod.

See that's the thing about Team Rocket, they just don't seem to really have any ambitions, admittedly my memory of GS is pretty poor, but in RBY all they really do is send a bunch of people to mt. moon to hassle some guys, and then send a bunch of people to lavender tower to hassle some guy, and then send a bunch of people to Silph Co. to hassle some guy. I mean really, you form a giant criminal organization and the best thing you can think of to do is just to be jerks to people? I mean when one of your accomplishments as an evil organization is running a completely legitimate business (I guess the Pokemon might be stolen, but the TMs are the real attraction anyway), you know you have problems.
