Is he though or is he considered the final boss? I guess it depends on if you consider Kanto part of the main game or an extended post-game.

This is the obvious answer, but I think Emerald Weapon is a perfect superboss. A fun, challenging extra battle that is open to many different strategies and requires you to play around its abilities. The way it appears on the world map way before you're ready to fight it, and moves around to different places so that it can surprise you as you're exploring and you have to hunt it down when you're finally ready give it so much presence, too.

Deviljho in Monster Hunter Tri/3U, if it counts- but then, a lot of bosses are stronger than Ceadeus. Hell, I think the most fun in that game I had were G-rank Barioth runs.

More for the story impact, but Emil Clones in Nier Automata hits super hard emotionally for those who have played Nier.

Nebilim from Tales of the Abyss is a good mention.

I'm leaving out Soulsborne DLC if they're part of the DLC critical path (so no Artorias, Maria, etc.) otherwise it's probably Sister Friede. (Dark Souls 3)

Red is definitely a final boss. Similarly Kos, Sans and Maria are mandatory to their campaigns but you dont have to do that campaign.

Anyway Ebrietas is a good one.

Hell of an underrated game. I wouldn't necessarily call that particular fight great but since that is the only one that is eligible for this topic, I'd like to say it is good to see some love for either of the two PS2 3D Castlevania games.
