P.S: Regarding FFX, the Aeons and Yu Yevon are more of a playable epilogue. For Sin to really die the Aeons had to be killed. I agree Yu Yevon coulf have been more exciting, though.

He was referenced multiple times throughout the story. The references are really really really vague but they are there.

Garland more or less talks about Necron. It is true that he is never specifically mentioned but they do talk about Necron as a concept.

Super Adventure Island II does this twice. The first one appears when you beat the giant bird hyped up as the final boss. Suddenly an evil wizard appears and steals Tina, and you have to play through the level again. When you kill the wizard, a giant space octopus appears, which is the real final boss. And you fight him in outer space for some inexplicable reason.

I don't know if anyone has played it, but the PC Men In Black game, the final boss is literally just some random Alien.

Link's Awakening. It was just like a "head Nightmare" or something. At least I'm pretty sure it didn't have a name, and I don't remember it even being referenced anywhere during the game leading up to the battle.

Metal Slug 4 and 5 if you didnt read the manual, played the Arcade version or pirated it.
...which most of us did because those expensive NeoGeo cartridges...
Anyway, 4 starts with a satellite closeup of Mordor, the last boss of the earlier games. The standard enemies are recolors of earlier games, nothing strange there. The Allen O'Neil boss turns out to be a cyborg, nothing strange there seeing how he somehow survives being killed in all earlier games. Cyborg Mordors starts to appear as a standard enemy, nothing strange there. If he can cyborg Allen, then he can create cyborgs of himself.
Last boss appears... and it is a guy that was seen in the background on the second level in the second game.
The manual tells us that he was a banker that earlier had sponsored Mordors armies, but without the manual...

5 starts in a jungle and you fight native tribe warriors. Not the strangest enemies you have fought. They are replaced by something that reminds of terrorists and spec ops military units, so you think that the last boss cant be Mordor. You get to the last boss locationwhick is on top of some old ruin tower, so you think that perhaps Mordor returns, since he loves to attack you from a helicopter. You see some lightning and a shadow appear in the background, which kinda reminds of the Martian boss in 3. With a body. And wings.
...but it existed no aliens in the game...
And then it appears... something that reminds of a Lovecraft Elder God. Not even the manual hinted this.

Not that it was no one special, but the final boss fight against the Joker in Batman: Arkham Asylum was a little bit of a let down considering the Titan battles before it.

3 and 4 are the only ones with weak end bosses. All of the others are actually pretty strong.

2 is probably among one of the most annoying end bosses in RPG history. She literally runs away every time she gets hit, making you walk all the way to the other end of the fortress about 2 dozen times. And this is in a game where you can easily run out of food from walking too much.

Halo 1's final fight was against hordes of flood and some sentinels.
ODST had one final firefight at the end of the game.
Reach's final fight was against an army of covenant.

2, 3, 4, and 5 wouldn't really count though imo.

To be fair, that's how Bungie tends to end their shooters. Even going back to the Marathon series and Pathways into Darkness the final level is almost always fighting hordes of enemies rather than one big baddie.
