I don't really remember the full details, it's been a while since I've played it.

Now that I think about it, yeah, I do remember there being another layer to it that was the "real" purpose of the mission etc

David Hayter once said that while he could not speak for the maker of the game... he assumed that it organically was a VR mission. When it think about it, it fits so well. The Rose and her bullshit,the Colonel being a program, the President getting his own hands dirty, then fighting in the middle of NYC. I mean as far out as these games out.. all of that happening is just crazy.

The Patriots told Ocelot that the S3 plan stood for Solid Snake Simulation and was a way to train soldiers to be equal to Snake. In reality, it stood for Selection for Societal Sanity. The Patriots wanted to be able to manipulate any and all information, feeding the public solely what they desired and molding reality with misinformation. The Big Shell Incident was intended to recreate Shadow Moses, but it was because the Patriots believed that covering up something like Shadow Moses would be the ultimate test of the S3 plan.

Even before MGS3 and MGS4, that seemed to me like they were lying. I could believe it was an AI that got out of hand (and that's what it ended up being, I think?), but the Patriots being the soul of America that spontaneously formed in DC seemed exactly the kinda propaganda bullshit they'd spout.
