Do I have to start over from the beginning after finishing the game or can I start from crucial decision points to get different endings? Despite the character models putting me off, I am very interested in the story and would like to get all the endings but if that requires me to keep starting over from the very beginning and hearing and doing the same things over and over, I probably won't for a long time.

You can skip dialogue that you've already seen. It's more than worth getting every ending in the canonical order. Not only do you get more story, but you get more puzzles.

The game's weird about stuff you've seen/not seen. There are times that you'll do the same room over again, but because of an answer you gave earlier, you may get different dialogue. So even when it feels like you're doing the same thing, it at least sticks some new stuff in there from time to time.
Here are the decisions that I have made so far that I think are significant:
Went through the door, forget which number, with Snake and Seven
I felt as if the game was encouraging you to go through the door that the 9th man went though (I don't think that there was another major decision before so I guess he dies no matter what) so that's what I did
Went through door #7 with Clover and Seven
I am kicking myself because I wanted to go through door #3 (I felt the game was baiting me too but I felt guilty about leaving more people behind but later learned that was not an issue)
I get the feeling that Snake would have died anyway if I went through there but I won't know until I play again.
Went through door #1 with Clover and Ace (just made it)
I am not sure if I made the best decision because this is the one door that I didn't find on my own, Santa and Lotus did. Coupled with the fact that Junpei was going to select door #6 makes me even more unsure.

I notice that all are about door openings. I don't know if it was significant or not, but I chose Lotus and Ace to help open that first door after hearing the 9th man plead for help. Also, when everyone was searching for Snake, I went everywhere I could, so I talked with Lotus outside the Casino, Ace in the hall, Santa in the hospital room, and Clover outside of a cabin

June - none really except that the developers probably want you to go with her as much as possible so I probably screwed myself out of the best ending. Not very dynamic or interesting
Ace - I have cautious of him because he seems to always have an answer for what Zero is thinking and always throws around the word "trust." He also seemed to have a connection with Clover and/or Snake. I can't remember when he said something that gave me that impression (might have been out in the hall when looking for Snake)
Snake - Cool guy but I don't believe that Clover is his sister, at least not by blood. I don't remember him saying or doing anything else that made me suspicious but I do wonder if he actually found the "guts" for RED or if he was just an unlucky victim via other circumstances
Santa - I can't really make heads or tails from this kid either but I have never been with him through any of the doors. Don't have a guess as to who, if any, of the other captives had a connection with him.

Oh ****, my bad. For some reason, I assumed that you were commenting on your first time through, since you mentioned not wanting to go through a bunch of endings. Well, you know you got the Axe ending, I guess. I won't elaborate any on that.

Clover - Like I said about Snake, don't believe that they are blood relatives but given her reaction towards his disappearance and, likely, death, he did mean a lot to her, maybe even indebted. However, I am very intrigued why she snapped at me and hope that gets resolved
Seven - Favorite character, though I have been with him twice now and almost chose to do it again. I will touch base on his amnesia with the next character but I am not suspicious of him due to that. I am intrigued how he kept each door propped open, not for the fact that he did it because it does make sense but the rationale for doing so. One was that he wanted to play piano or something, which was a blatant lie. He also seems to be very intelligent and knows a lot more than everyone else about what they come across and situations that they are in
Lotus - I used to be suspicious of her but even though I have yet to go through a door with her, I feel as if she is just a woman who wants to survive this ordeal. I also got the impression, after Lotus muttered something under her breath, that she may know Seven from before, which begs the question as to whether or not Seven is lying about his amnesia so that Lotus may drop whatever beef she has with him.
The 9th Man - The most notable thing about him was not about abducting Clover and subsequently dying, it was that he said he "was lied to." Snake showed that Zero gave him additional info so it isn't out of the question that Zero gave him some sort of information as well. Plus, I highly doubt that Zero would have let him keep a knife on him, leading me to believe that he was given the knife plus "suggestions" on what to do with it.
His demeanor before taking Clover was not of someone who was panicking from the situation that he was in but rather of someone who was torn if he was making the right decision. No idea if he is connected to anyone else.

Junpei - who cares, he and June are easily the least interesting characters and because I am in control of him, it doesn't really matter what he has said or done really because I am at the helm

Junpei's reaction to her dropping the bracelets of the three is pretty much how I felt, though I was expecting it, and the music isn't making the situation any better. I am feeling uneasy

I wonder if she was right in her assessment that Santa and Seven caused Snakes' death. I believe that Seven was the one who came up with the theory of how he exactly died and I doubt that he would be part of the guilty party and be the first to come up with an explanation
That smile she is giving is maybe the creepiest picture that I have seen from the game so far.

Some of the endings are strongly advised to be seen after certain other endings. If it looks like you are going to get a particular ending before you are really supposed to get it, do you want someone to stop you?

Ehhhh, certain endings have very specific requirements. Definitely go through a few times on your own. I did more than a few, but then after seven playthroughs, I only had 4 endings, and it was pissing me off, so I looked up the others (turned out to only be one), and I'm definitely glad I did, because it's really, really precise.
Another thing that I feel like adding to my first run through the game is that literally nothing was resolved. All questions about who the other people are, why they are here, and who this Zero person is have still been unanswered. The closest thing we have is what Clover believes in her mind caused the death of Snake

Nah, it might make a certain other ending seem lackluster, but it's fine. You want to get the bad endings out of the way first. Unfortunately, you got (imo) the best, most dramatic bad ending first. Oh well, I did too, and I enjoyed the game immensely.
