EarthBound and Yoshi's Island are definitely tops. Contra 4 is up there too, and though it's kind of an unconventional choice, I loved fighting Dr. Zomboss at the end of Plants vs. Zombies.

Super Metroid
Majora's Mask
And...this might rub some people the wrong way but...Paper Mario; just has an awesome feel to it.
Actually, while we're on the subject of stuff that might get a raised eyebrow...Super Mario Land 2: Six Golden Coins.
And...Touhou has a bunch. Utshuo Reuji from 11, of course. Remillia from 6. Yuyuko from 7. Those are among the top 10 bosses in a series that is all about bosses.
Final Fantasy X. Stands out for just the impact of the scene, but also for the fight that can be brutal if underleveled.
Koudelka is...damn memorable. I'm not sure if I'd call it good; I have mixed feelings, but it's sure as hell attention grabbing and memorable.

I gotta agree there. That is by far the best representation of Bowser in any game I've ever played. A more than valid threat; he was actually hard to beat and a legitimate enemy. Great atmosphere for the battle too.

In terms of other games, Wind Waker. That battle against Ganondorf was so worth all that time gathering rupees for triumph fork maps. Great atmosphere; the world being flooded all around you while you finally get a true sword fight against Ganondorf who is, indeed, much better than Link. That final blow was just perfectly done too.

A lot of Sonic games have excellent ones, particularly the 3D Adventures and Heroes. That's largely thanks to the music though. Sonic Heroes' is probably the best done overall out of those three. SA2's is just rather frustrating/silly/mostly easy.

Advance Wars.... ehh, I feel like one of the games deserves some credit. Maybe AW2's campaign; Sturm is just a great enemy to face and the whole Death Ray thing is a good atmospheric device that puts the one-up on the original's otherwise superior battle that I mostly can't remember well.

Also, a bit of an unorthodox answer, but Manfred Von Karma in Phoenix Wright: Ace Attorney. By far the best actual prosecutor you face in terms of ability to shut Phoenix down (outside of maybe Edgeworth in 2-4 but that's a bit of an odd case).

These are actually really great choices. The final level of SML2 is one of the best things Nintendo's ever produced, I think.

Don't forget Flandre! Probably the best boss in the series.

Anyway, what is it about Fire Emblem's final boss that makes it so great? Sure, it's probably the best in the series (barring HM Ashnard), but FE is a series known for having pretty lackluster final bosses. If the Fire Dragon moved, then we'd have a real contender!

Banjo Kazooie and Devil May Cry 3 come to mind. God Hand is up there if you pretend the second to last boss is the final. I think Bayonetta was a lot like God Hand in that regard. Star Ocean 2 was pretty solid. FF8 for atmosphere. Ace Combat 5 has a great final stage/boss.

I'm also curious as to what makes it so great but I think FE final bosses aren't *that* bad generally, at least if you go with the entire final chapter as the "final boss battle" instead of just the boss themselves. Even with bosses alone, Julius is pretty damn spiffy and FE3 Medeus is...okay he's pathetic but his music is awesome.

Anyway. Earthbound is a good pick. Iji has a very awesome final battle. I'll get shot for saying this but I love the final boss of I Wanna Be The Guy. Star Ocean 2 is another good one. Prototype would be great if it didn't have so much extra **** going on to distract you and interfere, as it is it's still pretty fun. I'd throw Mega Man 7 in too simply because of how torturous it is if you try to win without special weapons/energy tanks, makes it a very fun challenge.

Oh man, I tried remaking the first game's final 1v3 map in the map builder so many times. Got it down pretty damn close for not being able to use as many cities, I think! Being obsessed with those games was great

Actually, if we're going by this definition, then FE7's probably a good contender. Nothing like a challenging, stat-boosted boss rush to cap off an SRPG campaign!

Yeah, FE7 has a pretty cool final chapter. It's a bit let down by the middle bosses being kind of wimpy but Uhai and the brothers are a nice "oh ****" the first time you see them. Same reasoning I like the final chapters of FE4 and FE5, both have some crazy boss rush-esque stuff going on.

Uncharted 1 and Super Mario Sunshine.

...

...Okay, seriously. It'd be hard for me to narrow it down to a select few, so I'll just roll off a bunch.

1. Paper Mario - Glad somebody else already mentioned this one. Such a great fight. I didn't think Nintendo would still be capable of creating a Bowser battle with a great atmosphere anymore at that point, and I was wrong.
2. Metal Gear Solid 4
3. Final Fantasy VIII - The whole thing, just great atmosphere, great music, etc.
4. Ratchet & Clank: Up Your Arsenal
5. Donkey Kong Country 2
6. Sonic 3 & Knuckles
7. Bowser's Inside Story

Maybe more, but that's good for now.
