Honestly, the storyline in Guilty Gear really isn't worth getting too caught up in the idea of Canon with. It's basically just a clusterfuck of cool anime shit happening, with a nice helping of comedy and drama splashed in. Regardless, it's a long walk to say that because a mere 90% of players would see Bridget's non-flawless ending, that it casts into doubt whether her saying she IDs as a girl is canon. Nothing in the any other ending contradicts her statement. In fact, in most of them, she does reflect on her "true self", even if she doesn't outright state it.
