You generally get a denser crumb with muffins than with cupcakes, especially if you're comparing the muffin/wet-dry method (liquid fat, mix wet ingredients and dry ingredients separately, then combine) to the creaming method (solid fat, cream together with sugar before adding wet ingredients, then add dry), which is another way the two typically differ. Exceptions exist ("cake" is a very broad term that does actually include some quickbreads, such as some carrot cakes that are virtually indistinguishable from muffins), but that's the general trend.
