So for example if Sony and MS released PS4 and Xbox One at the same time, then Sony comes out with the PS4 Pro, is comparing the PS4 Pro with the first iteration of the Xbox One fair?

I don't like comparing anything cause console wars are dumb manchild shit. You're allowed to buy both of them. Or if you only buy one just get the one that you think you'd enjoy most, who cares which is "better"

I mean you can compare whatever the fuck you want, really. Depends on the point you're making with the comparison. Best console of all time? Many would put considerable weight behind the console's libraries, so you could compare SNES with PS4, for example.

But it you're weighing one console against another to make the argument that one is better than the other with regards to pure processing power, it makes sense to limit the comparisons to same-gen hardware. If the Pro and the One X are considered generation 8.5, it's not fair to compare them to baseline gen 8 models.

Most people are going to buy based on library/features rather than specs is my point. The people who care most about specs are always saying you should just get a PC anyway

The only comparison between consoles that has any practical significance whatsoever is one that will help you decide which to buy. To that end, the only "fairness" that matters is that you consider all currently available options (since excluding a viable alternative is dumb) in terms of the characteristics that most matter to you.

I believe the key point is that the only salient metric for "better" is "which one I think I'll enjoy most," which is true (presuming reasonably accurate predictions about libraries, friends' console choices, and other potential variables that might influence that). "Better" in the sense of convincing Interwebs people that my console choice is superior to theirs is largely worthless.
