You tagged the topic as CT spoilers, so I'm going to dispense with the spoiler tags.
The Reptites: You aren't responsible for killing them off, Lavos is. Literally drops on top of them from outer space and kicks off an ice age. Plus, if you play either Chrono Cross or the DS remake, you discover that the race isn't *completely* extinct. The Enlightened Ones: Again, Lavos is responsible for this, not the party (and, depending on how much you want to lean on collective guilt, you could argue that the Enlightened Ones destroyed themselves, given that it was their creation of the Mammon Machine and the Ocean Palace that awakened Lavos). Notably, both these die-offs happen in the Pre-Chrono Trigger timeline, which shows that the party didn't cause the extinctions. Chrono and company accomplish surprisingly little in Prehistory, as the timeline barely changes as a result of their actions, while their efforts in the Dark Ages mostly deal with individuals rather than wholesale cultural changes (their interference saves Queen Zeal and Daulton, causes Schala to be absorbed by Lavos, prevents the destruction of the Ocean Palace/Black Omen for a time and... honestly, that's basically it). The Robots: The robots were in the process of genociding humanity, so a counter-genocide isn't all that morally indefensible (and "good" robots, like Robo or Johnny and his flunkies, are spared). Not to mention, by defeating Lavos and preventing the bad future, you're also preventing the future genocide by ensuring that the robots and humans never come into conflict (so far as we know). Lavos: We don't know that Lavos is the last of its kind and, even if it was, the death of a single creature hardly constitutes a genocide. --- Kill 1 man: You are a murderer. btw: If you count the spawners as just 1 monster (since they're the only ones you can refight)... there legitimately are 100 monsters in Magus' Castle

You have to another one that I thought you meant at first which started in 600AD and is still in progress in 1000AD is the "magic" people/creatures. (not sure what they're called; all the imps/naga type creatures. they're tied to magic somehow and are slowly being replaced/forgotten to make way for the future sci-fi world that we never really get to see.) --- ...
