Probably Sonic, it is the only one where I can't think of people ever having a legitimate gripe about the trilogy (unless they hated all the games equally that is).

MGS: People complain about playing as Raiden in 2.
Resident Evil: Maybe I will give you this one, but you do hear complaints about RE1 pre-REmake. Plus personally I didn't really like how 3 was somewhat linear yet required you to backtrack a lot.
Silent Hill: I do hear a lot of people complain about 3 being too similar to 1, and that the story was kind of odd.
Final Fantasy: TONS of people complain about 8's junction system and story. Some people complain about 7's story being too weepy.

A trilogy can be narrative, but also arbitrary.
triad, trio, triple, triplet
a set of three similar things considered as a unit

I.e. a trilogy of progenitors or era-related games.

It does become pedantic, though, and a little bit of a distraction to keep focusing on "triological" etymologies. For example, it is faster to enter the favourites of the listed series than to define trilogy.

Whoops! Read the title wrong. Let's try that again.

Metal Gear - Well, assuming we're counting the original two Metal Gear games on the MSX or whatever that thing was called, Metal Gear Solid (or Metal Gear 3) wins this one for me on the count of me never even playing the two that came before it. Not that MGS wouldn't have a good chance of winning if I did play those two, mind you. It's actually the only game in the series I felt compelled to finish so far.

Resident Evil - This one easily goes to RE2 since it's my favorite game in the entire franchise. I've never played the original RE1 long enough to have a solid opinion on it but I've beaten the REmake and, while it's definitely a great game, Chris' and Jill's storylines are far too similar for a guy who experienced the differing storylines in RE2. As for RE3, that game has got some serious difficulty balancing issues. Easy mode is far too easy and hard mode is too hard. Whatever happened to medium? I liked medium.

Sonic - This is probably the easiest choice to make. Not be because the other two games are awful or anything but because the remaining one happens to be my favorite game of all ths times. That game is Sonic the Hedgehog 2. It's one of the first games I ever played and, by this point, I've beaten the game more times than my fingers and toes can count. I love it that much. I played Sonic 1 much later and, to this day, I still can't completely get used to a 2d Sonic without the spin dash. Sonic 3 is good stuff no doubt but, without S&K attached, it's far too easy for my liking. I do like it more than Sonic 1, though.

Silent Hill - Another win for 2! To be fair, of the three, it's the only one I currently own and have beaten. I rented SH1 as a kid a very long time ago and it's the first video game to ever scare the ever living out of me (as in I left the room light on that night) and I've never even touched SH3. Even if I did own them both, it's really tough to think of a game in the series that could top what SH2 had me experience. What a game.

Final Fantasy - Bleh...

Final Fantasy 7, 8, and 9 shouldn't be on that list as even with a loose definition, none of them share the same setting or characters.

Example of a Final Fantasy trilogy: Final Fantasy XIII, Final Fantasy XIII-2, Lightning Returns.

Loose example: Final Fantasy Tactics, Final Fantasy XII, Final Fantasy XIV

At least those examples are connected in something other than the title.
