The joystick is at the same position as the four buttons on the right side of the controller, so both hands hold the controller in the same way, makes it feel more natural. The DS4 obviously evolved from a different lineage, where on the original PS1 the D-Pad was the more used input device and thus got priority on the controller. They kept that design for parity on the Dualshock 2 and onwards. Can't say I blame them, since I feel there is a miniscule difference at best between the two designs. The only reason Playstation has both at the bottom is because it was an addendum to the original SNES-like controller.
