When you get to TP, there are hardly any Hylians left at all. And by the time of ALttP (admittedly different timeline) there are enough to be counted on your hands maybe. So anyway, apparently ALttP manual says they are extinct, and Hyrule Historia as well (I don't remember that) The dude theorizes that the Hylian traits were dominant physical traits, and that's why the ears become more prominent among humans. So you have Hylian descendants who are humans, but they can't utilize magic or hear the gods, which is what separated Hylians from the humans. Also makes sense that magic meters predomininately appear on one timeline, hence Link being human most of the time.
