The queen and a part Mewt wanted Ivalice to stay in the state that it is in and Marche is trying to get it to its original form. This makes the queen decide to portray him as a bad guy (destroying the Crystal Guardians doesn't help either) and create a guy who cannot be harmed by anything to take Marche down. Neither is truly wrong: Marche wants to return home and Mewt wants to be a somebody with his father (the leader of the judges) and his mother (well the memory of his mother who is the queen).

Even if you ignore the entire theme of reality versus fantasy and the fact that Marche wanted to go home (and what makes his desire less important than Mewt's?), fact is, we see the schoolyard bullies in the real world as zombies in Ivalice. Their crimes of mocking the protagonists when the game starts aren't worthy of death; thus, Marche restoring the world saves multiple people at the cost of Mewt's happiness. That's not villainous.

Anagram has the right idea. Marche is not a villain for wanting to return to a world where an immature brat doesn't get to enforce his will on people and people haven't been turned into monsters for no good reason.

In the first game you chase down the second group and try to prevent them from lighting the lighthouses
In the second game you learn they actually have to be Lit, and eventually the first group joins you with the knowledge that they have to help light the towers - Not prevent it from happening.
