The upset of the century didn't sway the RPI's view; Chrono Trigger stays at the top. Down the board, Okami finally gets into a comfortable Top 25 position, while OoT falls back out after a short lived stay in the RPI ballot. Path of Radiance returns to the board after getting a rare win against a good foe.
Chrono Cross jumped from 80th to 76th after the big win.

"Yeah. You damn well better listen to me. I am the authority on raging about stupid things." ~SmartMuffin
Not only that, but IIRC that's still only Chrono Cross's sixth win out of the last fifteen matches. It's understandable that Cross would be so desperate.
EDIT: Yep, after a 10-5 start, Cross lost 9 out of the last 15 matches despite its random upset of Trigger. The poor thing even lost five matches in a row after its 10-5 start (although near upsets of S3&K and Half-Life 2 are nothing to sniff at...although soon after, Cross struggled to stay ahead of freaking Civilization IV...).
Thanks to FFIX's loss, Chrono Trigger will be remaining atop my ballot. It's actually kind of ironic...had this happened earlier in the week, CT might've fallen behind RE4 for this loss, but after that impressive win over SM64, Galaxy jumped RE4 on my ballot and I can't...
Wait, one of Galaxy's losses was to RE4? Well, seeing as how I've already determined that after its upset of FFIX, Wind Waker will be jumping up to ahead of another game it beat that was on my ballot, Metroid Prime, I can't very well vote Galaxy ahead of RE4 when there's a head-to-head result. Sure, RE4's non-conference schedule wasn't great aside from the win over Galaxy, but I guess some of that stuff is kinda decent...
But I guess CT's still #1. Even though its loss was to a weaker opponent and it played in a weaker conference, it was an overtime loss and CT had a much stronger non-conference schedule. But yeah, I think I have to move RE4 up to #2. I think...
...three out of five, not enough. Even if it were four out of five in SMG's favor, I'd have to consider putting RE4 ahead. If all five common opponents favored SMG, that'd probably be enough to convince me that SMG was most definitely indirectly stronger despite the direct result, but...RE4's #2.
But it's very close. If it weren't for the fact that one of SMG's losses was to RE4, SMG would definitely be my #2.

There's a game in the contest with a win over Street Fighter II and yet a loss to No Mercy. Mind is blown.
And I still can't get over the fact that there's a game in the contest that beat Super Metroid and SOTN, and yet struggled to break 40% on Twilight Princess. Argh, make up your minds, people.
Also yeah Mario Sunshine is not an N64 game, lol.
Oh, and I just realized that there is now a game in the contest with a win over GoldenEye and yet a loss to Marvel vs. Capcom 3. ARGH.
-MvC3's upset win over SFII is still only its sixth win in the last fifteen matches and SFII's fifth loss in that same span. -Both MM2 and MM3 went 5-10 in the last half of the contest. -F-Zero GX lost 8 out of 15 after a 9-6 start. -Twilight Princess is 0-5 against console Final Fantasy and Zelda games, while The Wind Waker is 4-0 against other Zelda games and has beaten the only FF it met (although it lost to Kingdom Hearts). -Shadow of the Colossus won 8 out of 15 after a 7-8 start to finish at .500.
How does TTYD beat PM? Not to mention MVC3 taking down SF2. PM won the "if Board 8 decided" GotD last year and I was under the impression that MVC3 was hated, particularly in comparison to SF2.
Well there was once a time when MvC3 was going around losing to the likes of No Mercy and Crash Team Racing. I think MvC3's case is more or less the same as The Wind Waker's - people love to see it pull off silly upsets, but when it's the favorite to win, its loud hatebase comes back to bite it.
Seriously, everytime I thought The Wind Waker would lose, it won. Well, except against Kingdom Hearts, but Wind Waker would've won that match too if I was there (plus I expected KH to destroy Wind Waker - although given how Wind Waker has beaten the only other big Square game it faced, I think we can take it as an indication that WW is quite strong).

I thought about the latter point, and while yes, MvC3 to many represents how "awful" Capcom is today while SF2 represents when Capcom became so big in the first place. However, thing is, gamers in general just don't seem to view classic Capcom in the same light as classic Nintendo or Square (or, on this board, Sega). I won't bother trying to explain why, but it just seems that way to me.

TTYD beat the original PM because it's the better game. Still, because it's essentially the same series, an LMS-style inequality:
Super Mario RPG: Legend of the Seven Stars > Paper Mario: The Thousand-Year Door > Paper Mario > Super Mario RPG: Legend of the Seven Stars
LOL wut. SMRPG-TTYD was the closest match, but it also had the highest votals (although it was close between SMRPG-TTYD and SMRPG-PM). So, which Mario RPG is really the board's favorite?
Games that have won every match against other members of their series and are therefore unquestionably the favorite member of the series, at least among this contest's voters (series with more than two games in the contest):
Super Mario Galaxy 2 The Legend of Zelda: The Wind Waker Mega Man 2 Pokémon Red/Blue/Yellow Suikoden II Winner of today's Final Fantasy VI-Final Fantasy VII match Winner of tomorrow's Metal Gear Solid-Metal Gear Solid 3: Snake Eater match Winner of tomorrow's Super Smash Bros. Melee-Super Smash Bros. Brawl match
Due to a complete lack of matches between Street Fighter II and the other Street Fighter games in this competition, no conclusions have been drawn for that series.
Galaxy 2's "top dog" status is kind of strange in that it is severely lacking in direct matches against the rest of the series--only two so far, with one of them being against obvious bottom rung Super Mario Sunshine, and this week it's facing SMRPG. However, Galaxy 1 has direct wins over both SM64 and SMW, both of which have head-to-head wins over SMB3 (and SMW also beat SMW2), and SMG2 beat SMG1.
