Sonic and Megaman got screwed out of Shadow/Protoman in favor of two old geezers and ended up looking like cannon fodder as a result.
We all know that Mario should have been paired up with Wario but these contests will stop at nothing to promote their wonderboy. Even with this format breaking gift he's still sheltered from Cloud and Snake, and given one of the easiest roads to the finals in contest history.

As you pointed out, Bowser has a onesided hatred/obsession towards Mario whereas Mario barely gives a damn about the guy and even shows sympathy for him at times.
On the contrary, Mario and Wario both feel the exact same way about each other. There's an mutual sense of competition between the two that is equal from both sides, and that is the essence of what a rivalry is.
Bowser is easily the best rival for Mario in the series. Wario hasn't been relevant to Mario as a rival for years now, and he has his own two series going on.
