Darkness Falls or maybe Ice, isolation is a key part of a good X-files ep imo.

I'm also on the side that thinks the overarching mythology episodes suck ass, the one shots are so much better in general.

Not sure about my favorite episode, per se, but I just wanted to say that I always loved the opening of every episode. Unironically, legitimately, just loved the way it was set up. To me, the openings were like creepy mini movies.

Everything seems normal, some strange things start happening, and then the most off-the-wall, bizarre, this-can't-be-real shit happens. The scene abruptly ends, that creepy ass music starts playing, and you're just left sitting there thinking "What the FUCK?!"

Made me imagine things like that happening in real life, or I would try to come up with my own scenarios that could work as openings for X-Files episodes lol

Actually, I just remembered one I can regard as a favorite: X-COPS.

The fact that they actually filmed it as if it were a COPS episode was just damn awesome.

As far as dead serious ones my favorite is probably Paper Hearts

That episode is fantastic. Always love it when shows poke fun at themselves and nail it like that.

Clyde Bruckman has my heart for a number of reasons. First of all, its funny and perfect. That seals it as the best episode. Also, its main character was named after the co-director of my favorite movie.

It's fucking great. Funny it comes right after a pretty bad episode in Ghost in the Machine.

I have a place in my heart for Soft Light (featuring Tony Shalhoub) because it was Vince Gilligan's first episode and takes place in Richmond, VA. There's also another episode that has a scene that claims to be set in the random town I was orginally from in another state.
