As far as I understand it, the gang separated the universes and stopped them from combining for the time being. Mio, Taion, and Sena are who they were back in Alrest. Noah, Eunie, and Lanz are who they were back on Bionis. Everything that happened in XC3 basically happened in the blink of an eye.
