In FF13 it's revealed that this is what the villain(s) aim to force the protags into doing via an ultimatum.

Also a game mechanic in Lightning Returns. Killing enough of a monster type will eventually spawn it's last living member called a Last One. One it's dead you get a rare item and they disappear for good.

most 4x games if you go a war-heavy route

Undertale explicitly

Soul Nomad Evil Route is more on the 'omnicide' end of the scale but you do get to run a couple of smaller scale atrocities on the way there

Everhood 1 (unlike Undertale, there is no 'pacifist' option. There is a "oh, you decided to annoy Frog" option that is more a meta "come back later" choice as opposed to "an ending")

Certain dubious options of Heart of the Machine are probably along those lines (yes, stealing grey matter from humanity in order to increase your processing power as an AI is probably not great but you aren't *necessarily* killing them, as such)

that's all I can think of off the top of my head
