1). Great Bay Temple Majoras Mask- Idk how Ocarina's Water temple is so popular when this temple was ten times worse! The design is a horizontal labyrinth with water currents instead of vertical based levels. In addition, the eye mini boss is the probably the most annoying Zelda enemy in the entire series. Last, unlike the Water Temple, you are on a timer on this level. It absolutely makes zero sense on how the Water Temple is more infamous than this level lol. Gyorg can also be a pain in the butt too. The pirate fortress in this level is cool, but it is completely ruined by it being a stealth level lol.

2). Stone Tower Temple Majoras Mask- This is essentially two temples with lots of fall hazards and annoying field enemies. In the N64 version, there's this part where you have to use Goron Link to cut a sharp 90 degree angle turn to beat a clock and it was complete BS.

3).Lakebed Temple Twilight Princess- This is one of those temples where you an easily get through the first try and not remember much about it. However, I did make a second TP run years later and I managed to miss a door and I actually had trouble on this level lol. As soon as you make your first mistake, you realize how much of a nightmare this temple is lol.
