Seems kind of weird. I always assumed the reason for her somewhat different appearance in ME3 is that she's a literal refugee/on the run/whatever and she looks correspondingly disshevelled.

That said, Traynor's better so whatever.

according to the Mass Effect wiki:
  • "Due to character textures not transferring correctly from Mass Effect 2 to Mass Effect 3, Kelly's face significantly differs between the two games."
and i assume they had to go with the ME3 version for some reason
