Which assassin's creed are connected?

All of them, but the series can be loosely divided into arcs-

Arc 1: Desmond vs the Solar Flare - 1, 2, Brotherhood, Revelations, 3
Arc 2: Juno and the Sages - 4, Rogue, Unity, Syndicate, and then the finale is in a rubbish comic
Arc 3: Layla* - Origins, Odyssey, Valhalla

Arc 2 pretty much carries on from Arc 1, just with a shift in focus, but Arc 3 is sort of a fresh start with less of a tie to the previous story.

If you ignore the present-day strand and just want to know which games' historical settings are connected, then it's-

AC1's protagonist is playable in flashbacks in Revelations, and his influence is mentioed throughout the series
AC2, Brotherhood and Revelations are direct sequels with the same protagonist
AC3, 4, Rogue and Liberation are all interconnected, with a minor connection to Unity

*(I still haven't finished Odyssey, so I'm not sure exactly what Layla's story is about in the long run.)

But I hear Desmond is no longer used much for the present day stuff.
Is there a good explanation for that? Seemed like it was building towards some big climax there.

He died in Assassin's Creed 3, stopping the solar flare at the cost of his own life and releasing Juno, who became the Big Bad for the next few games. Most of the subsequent protagonists are still Desmond's ancestors, since Abstergo got hold of his corpse and sequenced his DNA to continue searching his genetic memory

This was true with Origins/Odyssey, but the little I've played of present day in Valhalla, the earlier stuff seems like it may matter again.
