This has been the case since Xbox One. Microsoft does this so there's no reason to hack the Xbox. It's a separate sandbox mode basically. But people can also develop apps and whitelist them privately so it can used like a normal Xbox One app or game. Which is what has been happening recently with Retroarch and PPSPP. Worst case scenario they'll just block you from using the app. It's an easy fix from their perspective. I don't even think they bothered with that when this happened for Xbox One.
