Hard choice. I's probably say either Forest or Spirit with Shadow close after. I wasn't the biggest fan of the Fire temple. But I didn't hate it. Water temple felt kind of long because of

I always wanted to like the Spirit Temple more, but for being the last one, it sure was way the heck too easy. It was pretty epic getting there, but then you get there and just breeze through the whole thing.
Forest has the best mix of being challenging and interesting without over-doing the element. (Fire, Water, and Shadow are maybe a little bit _too_ defined by their elements.) --- ... Copied to Clipboard!

Forest. It's not as linear as the others (aside from the Water Temple), but doesn't have the Water Temple's issue of being too labyrinthian, as well as the annoying changing Iron Boots mechanic.
OoT Randomizer fixes the boot issue nicely by assigning the boots to the D pad. I'm not sure why Nintendo never did that. Even in Wind Waker and Twilight Princess, you still had to assign them to an item spot. Sahuagin posted... Spirit Temple > Forest Temple >= Shadow Temple > (Deku Tree >) Fire Temple > (Goron Mountain > Lord Jabu Jabu's stomach >) Water Temple
The Spirit Temple has a lot of cool design elements, including a memorable location for the boss's lair; it also has the advantage of being visitable in both time-lines. Plus Twinrova is possibly the game's coolest boss fight. Forest and Shadow are a toss-up. Both are great functional, dungeons but I'm favoring Forest simply because it feels more like a traditional dungeon. Bongo Bongo is a lot cooler than Phantom Ganon, though. Deku Tree is short, but it has a solid design and a great boss. I've never really liked the Fire Temple's layout and the whack-a-mole fight against Volvagia has always struck me as kinda silly. Goron Mountain was kinda bland and not terribly memorable. Its boss fight was equally unimpressive. Jabu Jabu's stomach is just a pain in the ass. The boss fight is really cool, though. The Water Temple, like many water dungeons, is annoying as fuck. That said, the Shadow Link scene is great, I love the dungeon's location, and it has one of the game's coolest bosses. In fact, ranking the bosses (or, at least, the memorable ones): Ganondorf > Twinrova > Bongo Bongo > Ganon > Barinade > Morpha > Gohma > (Iron Knuckle > Dark Link >) Phantom Ganon > Dodonga > Volvagia --- (\/)(\/)|-| There are precious few at ease / With moral ambiguities / So we act as though they don't exist. ... My opinion has been coloured by randomizer runs. When I'm doing a randomizer:
