I just think of it in terms of 1 and 2. And to me Shield seems like a 2. People put their sword out first

"Sword and shield" is a much more common phrase than "shield and sword". Even the slang "sword and board" is more common than the alternative.

If we're going by most common word order, the original Pokemon games were "Red and Blue", so it would be Sword/Red and Shield/Blue, which is probably the more suitable match anyway (sword being a weapon, red being a violent color, weapon = red, versus shield being defensive, blue being more soothing, defense = blue).

X and Y would work with the same logic = very few people are going to say "Y and X". There are generally more instinctively proper ways to say things when you're naming pairs, and a majority of people will always gravitate to one order over the other.

For those two, you've basically already named them in the most common order they're named in. So we can use the same logic as above.

The correspondences there also work pretty well, though. Black being the "evil" color in the west and white being the "good" color suits well to making black/sword and white/shield (which is actually the colors of the Sword and Shield Runes in Suikoden), while gold pairs well with red and blue pairs well with silver (and golden sword and silver shield kind of feels like a more natural set of pairs than the reverse, based on how most cultures prioritize the value of each).

I think its Shield because the "Blue version" is often the version that is less popular.

Sword is also often Red for attack where-as Shield might be Blue as defense.

While you could see it as order, you can go with actual color of the cover and the Pokemon they depict.

Like with Gold and Silver, Ho-oh is red and Lugia has some blue-ish-ness to it.

For Diamond and Pearl, you can go with Diamond being blue because Dialga is blue and Palkia being red because Pink is literally just light red.

Then Black and White, Black uses the white Reshiram who uses red flames and Zekrom uses blue thunder. Although something to note is the eyes are the opposite color. Reshiram's are blue and Zekrom's are red.

Black and White 2 does the opposite and put Kyurem-Black as blue, it being a fusion of Kyurem and Zekrom and vice versa. Another thing to note is the 2 in the title is also indicative of this. The 2 on White is red and the 2 on black is blue.

X and Y as someone mentioned before, X is blue and Xerneas is blue and Yveltal is red, Y is red.

Sun and Moon, Sun is red, Moon is blue. Solgaleo has orange which is closer to red than blue and Lunala is blue. The ultra versions are the same.

As you said though, it's just the way you look at it.
