Not a huge fan of Tokyo, but it does have some amazing cocktail bars.

I recommend checking out Bar Benfiddich and Gen Yamamoto if that's your kinda thing. The latter requires reservations, and the former is small enough and now well-known enough that you probably want to go right around when it opens or late in the night.

Spend at least a night or two in Takayama. Wonderful town at the foot of the Japanese Alps. Definitely go to Nikko. Magical place. If you go to Shikoku, visit Kochi. If you go to Kyushu, visit Kagoshima.

Edit: Ooh, somebody already mentioned Takayama. :)
