Not a huge fan of Tokyo, but it does have some amazing cocktail bars.
I recommend checking out Bar Benfiddich and Gen Yamamoto if that's your kinda thing. Spend at least a night or two in Takayama. Wonderful town at the foot of the Japanese Alps. Definitely go to Nikko. Magical place. If you go to Shikoku, visit Kochi. If you go to Kyushu, visit Kagoshima.
