There are a few for Pokemon, like the one about there being a war before the events of R/B/Y because there are hardly any adults and Lt. Surge talks about being in a war or something. Then of course there's Blue's Raticate.

They're clearly bullshit, but fun to theorize about.

And yeah, Majora's Mask is genuinely pretty dark I think. It's one of the exceptions.

Pikmin and Splatoon take place in a post-apocalypse world where mankind is wiped out.

Pokmon Sun/Moon have the Rotom-dex. Its assumed that the ghost type inside the Pokdex wrote some of the more fucked up entries

Pokemon Mystery Dungeon: RRT made this more interesting as one of the friend zones is the 'abandoned lab,' a clearly human creation that was long since forgotten and is crumbling, despite more or less the world lacking any humans. That let weirder post-apoc stories sprout up.

In Pokemon X/Y, the main story is that 3,000 years ago a war broke out, and the king AZ's Pokemon went to fight, and died. So he built a machine that he used as a weapon to wipe out most of the combatants on either side
