They do such a bad job of explaining shit that you need to go on Reddit and do 2 hours of reading on fan interpretations to start to see the whole picture.

*spoilers for my entire post*

His brain was the encryption key to get into the forge. Remember at the end when they were locked out of the forge until Hale put his brain ball in?

The forge is where digital Logan was running the simulations to recreate guests as hosts. They took the guest's experience and tried to make a host that would retrace the guest's path 100%. The crazy simulations of Delos were Logan trying to tweak his code to get his personality just right.

The door was the big crack in reality that all of hosts saw to transfer their minds into the grassy heaven place. Ford told William that the door wasn't for him because it was only for the hosts. The two techs couldn't see the door that all of the hosts were lining up to walk into.

The cradle is where all of the host information is stored. Basically a big server they can pull info from to stick into the host's heads when they die to "reset" them back to what they're supposed to be doing. Ford uploaded his conscience into the cradle so he could secretly control hosts (like to mess with William). The cradle was exploded by Angela which means that none of the hosts had anywhere to pull info from when they died.

I agree that the season was more confusing that season 1 but honestly it wasn't THAT hard to follow. I'd be interested to see how the season would have worked if they showed everything chronologically.

peter abernathy had the sphere where the data about all the guests was stored. the data was going to be used to replicate human beings into hosts as an exact image of the person.

the door was just what the native american guy called the area where he saw the construction being done that he thought would take them to another world. the door ultimately ended up being that opening to the field that they all went through in the final episode.

the cradle is that area at the end that got flooded by dolores. where arnold shot her in the face. it has the equipment to enter the forge and a bunch of servers to store data for the hosts prior lives and storylines.

the forge is that computer world they enter when they stand in that semi circle equipment and go into that other "world." like that area dolores and arnold went to with all the books.
