Probably Super Metroid, time was I could routinely beat the game with 100% completion in around 1:45 to 1:50. Last time I played I was lucky to get in under the 3-hour mark, though.

I also got pretty darn good at Castlevania: Harmony of Despair; since I didn't have good internet, I had to play the game solo (which I hear is pretty respectable on Hard Mode).

MGS1. My best time is around 2:30. Never bothered to try for Big Boss though. Having to fight multiple bosses in one life on Extreme spunds like the most annoying thing ever. The only Big Boss rank I ever bothered with was BBE in MGS4, because you could save as much as you wanted. Which for me meant every screen.

When I played Destiny (both 1/2) PvE, felt like I was pretty damn good. Could do pretty much any role for raids and do them well.

Also Im a beast in most MP mini games and the original SSB.

Socom 2

I could play every map with my eyes closed and I was pretty damn good at killing impatient people. I still say to this day Socom 2 had the best multiplayer maps ever; Frostfire, Abandoned, Crossroads, Desert Glory, Fox Hunt, Blood Lake just to name a few.

God of War 4

I gave a game my greatest effort with Halo 3, but I was a young teen so I still wasn't objectively that good. I made it to 40 in Lone Wolves before it just got way too stressful to push any further.

I've played a ton of Halo and Gears since then, and they're easily the series I have the most time spent on and have tons of knowledge about, but I never got much better than "slightly above average". I think surprisingly Rainbow Six Siege is the game that suits my skills best. It rewards being able to come up with clever strategies on the fly, which is right up my alley. I suck at chess because you've got all day to pick your moves, but give me a strategic game where you've only got a few seconds to come up with something smart for only the next couple moves ahead and I'll dominate.

Done a few Soul Level 1 playthroughs, and those basically require to completely learn a boss's moveset in order to beat them. You can typically survive a single hit as long as you have a certain ring equipped.

Probably Perfect Dark. I beat the game on Perfect Agent with all the level completion time cheats. Didn't do all the challenges.

Demon's Souls. I beat the game 60+ times and simply stopped dying. I had the world completely memorized. And I was a beast at PVP.

Hard Corps: Uprising. I could beat Arcade Mode without dying. Something I remember only 0.2% of players having done at the time.

Metal Gear Solid 3: Snake Eater. I could do no-alerts/no-kills runs under time in a single uninterrupted play through without ever saving.

There are other games where I mastered things within the game but not necessarily everything the game had to offer. For example I was possibly the best at S.K.A.T.E. in EA's first Skate game. I got to the point where I could do every needed trick on close to every attempt. I practically always won, frequently playing perfectly for half an hour or more until my opponent finally fell or repeated a recent trick. Unfortunately I had connection issues which lowered my average score too much to be ranked #1.

I pretty much mastered Mega Man 4 as a kid.

It wasn't the hardest or even best Mega Man, but it was the one I owned and I played it almost every day after school.

I was like that in Destiny 1. I used to sherpa for first-timers in the first couple of raids (Vault of Glass and Crota). I still remember the ridiculous excitement from a group of newbies when they didn't believe it was possible to finish Crota in 2 swords, until I did it for them. XD Such a shame they screwed their players over as hard as they did, though. I abandoned the game after running the Prison of Elders just once and realizing it was complete garbage. Then they pulled the bullshit with the next expansion's pricing and Bungie was officially dead to me. :-/

I'd say I've achieved mastery of several games over the years, though. Mario 64 was definitely one of them. Mischief Makers was another from the N64 that I absolutely loved. I made all of the Halo 1-3 and ODST campaigns my bitch on the hardest difficulty level. Same with God of War 1-3. I still remember beating God of War (2005) on God Mode difficulty without a single death.

World of Warcraft. I can pick up almost any class and know how to use it from my raiding and PvP experiences.

Street Fighter 4 and all it's updates.
It got to the point where I played 80% of the roster. I went from shotos to playing charge characters by training.
