Well any that survive would be available for future use.

Also they could just lie and not delete the helper save, the player will not know unless the play the entire game again and by random chance run into the same ship. And even then the moment they had the first time is still remembered.

IIRC they mentioned they have developer helpers too ready for the people playing right at launch, probably those dont run out but surely they thought of this :P

I doubt they actually delete the saves destroyed in the end credits. They probably just use the last 100 save names uploaded or something.
