The Rose Raiden was talking to was an AI based off of her, right? Did she really was a spy?

Rose was real and was forced by the Patriots to date Raiden.
It is the real Rose that you talk to up until that point where she gets enough of it and tells Raiden that she is pregnant, then she gets removed by force and replaced by an AI that looks like her.

I have played this game like 3 times and didn't know that happen. Heck I still can't even figure out why she is in ithe middle of the street at the end . That isn't even getting to all the people walking in the street like normal after a large scale crash in the middle of down town .

Ohhh that makes sense.

But it's weird that Raiden is just like totally fine with it at the end.

Man I really wish they either did an HD remake of MGS2 (and add the cut content) or a MGS game that takes place between 2 and 4. Like a year after. Snake is getting old but not super old yet like in 4. it'll show what happens to raiden to become cyber emo and will have snake hunting liquid.

I always assumed that she escaped or was rescued when the AI went crazy.

I have no clue about the ending, but wouldn't they AI have had like people working for them. Otherwise how could they have captured her?

At one point , I think it was going to be computer simulation. That would explain all of the messed up stuff in the game.

MGS2 was supposed to be the end of the story, so it was most likely a combination of the virus making the AI crazy before fully deleting it and the ones working for it deciding to jump the sinking ship.
Philanthropy could also have located her position and decided to rescue her during the chaos. They are a non-governmental organization that manage to sneak around high-secure places around the world to uncover new Metal Gears and destroy them after all, they must be more than four members.
