I am also playing Skyrim right now, and I am awfully concerned after the first couple chapters that the scenarios seem almost exactly the same and I am going to start getting characters and events confused between them - will this be resolved or should I wait until I'm done with Skyrim to start the books?

Enjoy your books. Also, Skyrim has a few references to that series including two characters with similar names to two characters in the books.
