Link/Ganondorf would win on site easily, I'd bet by over 60/40. Mario/Sonic is an artifact from the early 90's which many voters wouldn't even care about any more. It's the second most overhyped rivalry for "doing well in contest" purposes behind Charizard/Blastoise if you ask me.

Well if you go from pure strength perspective, Mario/Sonic is probably going to be stronger than Mario/Bowser.
Sonic beats Bowser (and Ganon), plus he wouldn't get SFF'd by Link as much. TRE also mentioned how much the site's still stuck in the 90s anyway (our top five games are probably from the 1990s), so it's reasonable to believe the Mario/Sonic-rivalry still resonates with the site.
If that doesn't do it, think about how much people wanted to have Sonic in SSBB; the idea of getting Sonic to fight Mario pushed Sonic from this...

This whole site is all about artifacts from the 90s. Seriously. Voting against nostalgia is a bad idea.
Anyway yeah Mario vs Sonic probably wins that. By a lot, even. 55/45 at least.

Late 90's, sure. Early 90's? I'm not convinced. Most of the big 16-bit games aren't especially big here any more (the few that still are owe it to their series continuing into the N64/PSX era), as evidenced by Chrono Trigger, Mega Man, and Sonic all dropping off in contests. OoT/FF7/Pokemon are where it's at, and even FF7 (which aimed at a slightly older audience back when all of the above were new) is starting to slip into the past.
Mario/Sonic is a non-rivalry from around 1994-5 (whenever it became clear that the Genesis had lost) onwards, while many of our voters grew up amidst OoT hype. Yeah, I'd pick Link.
