Not quite for MP. But the Zelda example is closer. Get 3 baubles, get Master Sword, world changes, get 7 more baubles, Ganon's Tower.

No. There are parts that are similar for sure but some of the missions/sections are completely different. And some similarities get played up too. I do get the focal key points that people point out here but MP seemed to just be paying light homage to Super.

I feel like you have to be as vague as this to make your point because as you look at each game in more detail the differences become more pronounced, and I'm not just talking about it being in 3D and having visors. I feel like a lot of these similarities you're pointing out is a result of series formula rather than just making a 3D version of a SNES game especially when you're talking about powerups and stuff or that the settings are similar (for example, how many Zelda games take place in Hyrule and have Death Mountain and Lake Hylia, etc?).

After I learned some of the sequence breaking in Prime, thats been the only way Ive played it the last dozen or so times that I cant even remember what the proper sequence is anymore.

Having the Plasma Beam before you even fight Thardus is pretty fun.
