You can, but from what I heard (which was a while ago, to be fair), a lot of the mods weren't updated to work with SE.

Vanilla is probably better if you want to do modding (you do) as it has far more of them on it, and many of the better ones still haven't been updated to SE.

SE runs better out of the box and most of the "essential" mods work for it now.

The downside is the Creation Club bullshit, not because it exists but because Bethesda implemented it in a shitty way so they have to update the game every time they add new stuff which breaks SKSE64 until the creators of that update, which cascades into breaking most mods that rely on it until they update... there are workarounds to avoid it such as: https://www.nexusmods.com/skyrimspecialedition/mods/12480

That which automatically creates a backup of your current EXE so if you get hit with an update you can just swap them out until your SKSE stuff updates. Since these updates never actually fix the game at all and only exist for the Creation Club nonsense you only need to swap out executables to go back to normal.

Of course regular Skyrim doesn't get updated at all so everything is pretty static there and you won't have to worry about such things.
