Matt and Trey really didn't like Hayes leaving them over a Scientology joke so they fucked up his character post his death so the fanbase would never want Chief back either, then had the nerve to act like victims. Both of them are hypocrites

Wasn't it revealed after that Isaac Hayes didn't really care but his scientology handlers made a big stink about it? This was their way of attacking scientology without attacking Hayes (hence why chef was brainwashed and not acting on his own accord)

This, it was the full blown Kyle-is-the-mouthpiece era of South Park. He explains exactly how they felt.

It's still fucked up because those selfish bastards completely shit on Chief and Hayes as a whole with that garbage. A press release "from Hayes" wass critical of the show and its bashing of scientology
Trey and Matt made the episode largely in response to that
It came out later that the press release was likely not from Hayes himself, but rather his handlers within the church while he was ill
They all made good privately, and they've chosen not to revisit Chef/Darth Chef out of respect for Hayes
