Stuff like Arpeggio of Blue Steel:Ars Nova as an example that looks closer to traditional, or RWBY that's more video-game esque, where instead of working with traditional 2D animation, it's handled by 3D models and shaders?

Usually it has awkward animation and bad fps. It can look good, but it's pretty cheap on the whole.

A lot of it can look very stilted and awkward depending on framerate. I really enjoyed Ajin and Knights of Sidonia but it took a little while to get used to them tbh.

certain times it's done well (usually by quality studios) but most companies just use it to save time and money and it looks like garbage

The FPS problem is an interesting one. Traditional anime uses a lot of frame holding and skipping techniques to save money, so 3D anime that tries to copy the traditional style does the same thing to make it feel more 2D. Unfortunately, low frame rate 3D anime looks terrible, so instead of getting a blend of the two styles to make something better, we're served the worst of both worlds a lot of the time. Studios are starting to figure it out over time, but we still get total shit here and there (Berserk).

3D anime has been getting better for years, but Berserk killed almost all good will.

In terms of a series that basically used full CG that I'd suggest that would be Knights of Sidonia. If you can get passed the first season (which I don't consider to be that good) and get to season two, you'll be heavily rewarded. But there are points where it's painfully obvious that movement needs some more frames to look good. Some shows (like say Handshakers) try to mix 2d and 3d together but it doesn't always work (okay rarely works). Like a show that I'd say does it well is like Time of Eve.
However, there are more like movies and stuff that can use CG more effectively. Like GitS2, Expelled from Paradise, and from what I've seen BLAME (havn't had time to watch it but it looks nice). As for the actual question. It's mostly because anime studios in general don't have a whole lot to actually spend on their shows (in comparison to like some american shows). While the entry cost to CG is probably a cost saver, the cost to make it look really good like say Pixar quality is way too high.

Appleseed, Knights of Sidonia and Arpeggio of Blue Steel all are almost pure CG and they look great. A lot of them look awful with only a couple managing to look pretty good. When a series uses both it can be jarring because the regular animation is like a thousand times better looking. I'm not knowledgeable enough about animation to know if animated rotoscoping counts as cgi (I think it does?), but just take a look at the Aku no Hana anime which is widely regarded as one of the ugliest looking anime of all time.
