Given the aforementioned awful flaw in the sequel (narratively it is a prequel iirc), it would not surprise me if something similar was present in the first. Thankfully, I didn't have to experience that. But yeah, the Holobird boss is right after inserting the second disk, and you save at the disk-changing interlude.
