Chrono Trigger is an all-time classic and did so many cool little things that I don't know if it was the first but heck you don't always even see these days. NG+, the boss music changing for ~~Queen Zeal in Black Omen to Magus's Theme if he's in the party~~, the changes in scenes or boss battles - sometimes with major consequences - depending on party composition.
