At the time, the major complaints were that it was too close to the original comic (which was an issue because Zack Snyder was basically reproducing entire panels visually, but didn't necessarily seem to understand everything he was adapting - which has since become a much more common complaint about Zack Snyder), that it cut out too much of the extra material that made some aspects of the story weaker (because there was too much material to adapt the full 12 issues into a 2-1/2 hour movie, but some scenes lacked context because of what was cut), or people hated the ending because it was such a severe change from the comic (based on the argument that demonizing Dr. Manhattan rather than the weird alien space squid it weakens the logic that the nations of the world would band together to fight against a new threat).

What really hurt it with mainstream audiences is that the trailers were deliberately designed to make it look like a typical comic book movie along the veins of X-Men, when it was actual a cynical deconstruction of those types of movies, which annoyed people due to the mood whiplash.

That being said, I didn't hate the movie when it came out. It definitely had some nice moments, and presented the story adequately. Though there were also parts of it I disliked, and I wasn't left thinking I'd seen the greatest superhero movie ever made or anything.
