I'd vote for a better character from a game I like less in a heartbeat, e.g. Alucard over Cloud. But I'm far from the general case. As you said, people like Link's game, and Crono's, and they like self-insert characters. But their design being cool also helps. Design is part of a character's appeal, along with writing.
